Is there any other way, other than using the hardware raid controller, to initiate a raid 1 (mirror) array? I know it's only possible through disc manager on Server 2000 and up, not in XP.

I'm using this mirror set for a fault tolerant file server, and not the system drive, so I would love an application to handle this for me but the first page of googleing didn't present any thing use full.

I'm trying to avoid my hardware raid controller because I'm having trouble getting it to recognize the difference between raided HDDs and non raided HDDs.

If by this you mean putting non-raid drives in the same array as RAID drives, it won't work. You have to keep disks in an array together, and not mixed.

As for software -vs - hardware raid, a lot of companies (even Microsoft) recommend hardware RAID over software RAID solutions.
