So I have extracted the sound and the avi of and flv file. The one problem now is trying to join the two into one fresh avi file. I want the avi to be in sync with the mp3 so it plays like a regular clip. Thanks in advance for your help!

Give FXresound a shot. Super easy and worked well for me. Small file and has a trial version

I merged some .avi and mp3's using it and made some slick music videos.

If that doesn't work, check out TMPEG or AutoGordianKnot which was just recomended to me by EricB.
