Default Hidden Folders & Applications Of Same Name

The drive this is happening on is partitioned in half - one has a Journaled Volume for my Panther dual-boot, and the other half is storage, NTFS format. Ive noticed that some of the folders are hidden, and there is now an application with the same name - if I open the hidden folder or the application, I can see and access all my files, but a) why is this happening/what caused it and b) how do I put it back to normal/prevent it from happening again?

Do you have access from the Panther drive to this drive? We cant tell you why it happened. We dont know.

Right click select properties and uncheck the Hide or hidden box.
