Default Case Fan

I am thinking of getting a case fan for my machine. I just have a 2 questions about this. If my motherboard has multiple fan power connections, does it really matter which one I use? Also, is there any danger of my computer getting too cold if I use a second fan (the first being the CPU fan)?

It doesn't matter which one you use, just don't use the one labeled CPU XXXX (which in your case is currently been used). And the colder your hardware is , the better.

Some boards don't have many of the JCFAN Ports (for example my board)

In my case I used 1 of my Case fans on the JCFAN port (unplug the little part of the fan into the part the Molex connector would go into) and then use the Molex connector to connect it to my PSU directly

Well, my MB has a 3 pin connector for a fan and I think it says something like SYS FAN on it. Should I use this one?

Read up on phase cooling. Theres no such thing as "too cold" when it comes to CPU's.
