There have been a couple of instances where I have helped a new user out and they gave me rep, but it doens't count toward my total value. Can you guys change this? I think this will be a fairly frequent thing as there are a lot of users that come here for help and we help them.

I would say that 50% of the rep I get does not count.

I believe the reason for this is to avoid rep padding.

Yeah, but I'm sure the majority of it would be legit.

There is a requirement for the Rep System just as there is for Signatures and other privileges of the site. For Rep to count for a new member they have to reach 40 posts and have Rep themselves. Which shows that they are here to contribute as much as they are here to get advice.

At least half if not more of the people that have given me rep have not had their rep points added to my total. But it is necessary to have these standards. Without it the system can be abused.
