Secure conection to a server. How?

hello.
would you please tell me how can I make a secure connection between a .net application and a remote server?
the application is written in C#. NET
our software connects to our website (FTP method) and downloads the database. we need to make this process secure. we have SSL installed on our website as well for online applications. thanks in advance for your help and have a nice day.
