so I am assuming oyu have a window on the side of oyur case and you are trying to install a fan in it. well you can use a saber saw. (a handheld jigsaw) with a metal blade.

I am not sure if a holsaw will damage the plexiglass when drilling.

holesaws can be used but you should place a thin sheet of plywood on either side of the plexi-glass so that you don't crack it when you drill through. personally i think dremels are the best tool to use but they take a lot of practice and probably patience too
