One thing to check is whether or not your image is CMYK rather than RGB (or other modes) - that may be why the check box for color separations is grayed out. Failing that - check the help files within Quark - I would imagine there is some sort of "tutorial" on that feature. :) Sorry I can't be any more help than that.
