I have 3 hard drives and 1 dvd rw. My cables can only handle 2 devices so how should I set that up? What should I set the jumpers to. I figured master and slave on the primary IDE for the OS partion and 2nd hd. But no clue for the 3rd hd and dvdrw.

Also what would be a good way of partioning the hard drives?

Each cable has a master, and a slave. So 2 masters, 2 slaves. Easy.

Ex):

Channel 1: Set the main HD you want to use to "master", and the secondary HD to "slave"

Channel 2: Set the HD to "master" and then the CD/RW drive to "slave"

Make sure BIOS detects them.

Partition-wise, it depends on your operating system, if you're using Windows NT, 2K or XP, I'd always go for NTFS.
Concerning your proposed setup, there's very little point in splitting up your drives even more unless you're considering running multiple operating systems.
As for partitioning programs, PartitionMagic is pretty sound.
